Here is a workaround until a resolution is provided. (Visual Instructions below)
1. Create a section in the synced course. Follow this step , Open the courses > Course Options > Edit Info > Add Section > Enter the name of the section and Save it.
2. Add the student to newly created course section.
3. Link the sections.

1. Click on COURSES
2. Select Course from course List
3. Click on Course Options
4. Click on Edit Info
5. Click on Add Section…
6. Click on Section Name: to name the new section
7. Click on Save
8. Click on course link
9. Click on Members
10. Click on Newly added section
11. Click on Add Members
12. Type missing student name in the search box
13. Click on students name
14. Click on Add members
ℹ️ Student should not be removed from course during nightly sync with ProgressBook
